There was a bug in libostree < 2023.4 by which inodes were truncated to 32-bit so if a filesystem uses an inode that doesn't fit in 32-bits the deployment becomes corrupted.

Fix at https://github.com/ostreedev/ostree/pull/2874 for libostree and 
https://github.com/flatpak/flatpak-builder/pull/553 for flatpak-builder (which holds a copy of that code).
