How are you trying to change the keyboard in Xwayland? Please give me an example. Just as usual, using Alt+Shift or Caps Lock. I'm not sure if using hotkeys can work in Xwayland without any desktop running in inside this Xserver. I would try using setxkbmap instead for testing.
