If the screensaver (xscreensaver) is active and a new kopete message comes in, the baloon message is displayed in front of the screensaver instead of not be shown.

The screensaver used by KDE is not xscreensaver. In case you really meant xscreensaver then reopen and reassign to xscreensaver maintainer.
