For some reason, /sbin/conf.d/SuSEconfig.gtk2 takes a VERY long time to run. It
accounts for at least 50% of the total time SuSEconfig takes.

It's because it completely regenerates the icon theme icon caches every time
it runs. Couldn't the theme packages themselves have rules to do this so it
doesn't have to be done every time suseconfig runs?
