If you launch the gnome-control-center and then startup the Menu Editor, you have a button that is labeled "New Separator". However, when the "New Separator" button is clicked on, nothing happens.

This is because you are not in a valid spot to make a separator. Highlight an item in the right column and then you can make the separator.

Disabling the button instead of just silently ignoring an invalid click would be much more helpful.

Still happens in 10.3.  When the "Menus" tree gets the focus, you need to disable the "New separator" button, and enable it again when the "Items" tree gets the focus.
