After updating from factory the "Recent Applications" list is missing from main menu.

@ jpr have you checked whether new entries are added ? I have one user still showing the recent apps, but no entries are added.

Not sure whether this fits here:

Editing gnome settings with Configuration Editor shows under "/apps/gnome-setting/gnome-desktop-item-edit" one entry "history-desktop-icon" its value is "/usr/local/eclipse" and "Key Documentation" has:

This key has no schema, 
Key Name /apps/gnome-settings/gnome-desktop-item-edit/history-desktop-icon
Key Owner none
short description none
long description none

Directly underneath there are two entries that don't look right:

gnome_setting_daemon
and
gnome-settings-daemon

both containing an entry "plugins" with duplicated sub-entries

After (unvoluntaryly) installing clean from the alpha2 DVD this is seen too.

I still see the recent apps, but they are not updated, I see the same entries from a few days ago.

you mind trying a couple things.

"killall main-menu"  (leave the reload popup up)
"/usr/lib/gnome-main-menu/main-menu"  (now click the reload button in the popup)
then launch an app you have not used before and see if you get any errors or messages in the terminal.

mv ~/.recently-used.xbel bakfile
"/usr/lib/gnome-main-menu/main-menu"  (now click the reload button in the popup)
then launch any app and see what the ~/.recently-used.xbel file contains.

Not sure what to expect, following comment #8 and starting GnuCash gives:
