Got an external monitor plugged into my laptop and my wallpaper (which is set to 'Fill Screen' is stretched over the two displays.

Possible ways this should work:

1) The wallpaper fills each display separately
2) The background for each display can be configured individually.

I prefer option 2 - it means I can have my wallpaper on the laptop display on the external one (which I mostly use for presentations), I can have a solid colour when nothing's being shown.

With two displays this works and always has, but with two screens in one virtual display were back at Windows' level.

Option 1 was implemented a while ago upstream (in 2.28, I would think), and upstream doesn't want to do option 2.
